I recently updated to 5.5.4.5 and I think it broke something.

I record in "continuos + triggered" mode on all my cameras. Previously, my continuous video recordings (sub-stream) was being stored at Blue Iris/New and my triggered video stream (hihg-res) was being stored at Blue Iris/Alerts. But now, they all end up in the Blue Iris/New folder. Does anyone know how I can change this? I have not made any changes other than updating the software.

The triggered and continuous recordings were always saved in your new folder as they are combined in the same bvr file. No video is ever saved your alert folder, the only file saved there are high-res jpeg images if you select the specifically save those.

Hmm, this might be leading me to my problem, I always had these videos in my alerts folder. I see now that they are jpg Motion but when I click on them they play the high res video. There alerts are now gone.

If it matters, and it probably does, I'm using deepstack to trigger the recording with a person, vehicle, etc. It looks like all the files in my Alerts folder were from Deepstack. None of the motion recordings in the "New" folder have deepstack markings. Possibly my Deepstack is down? I'm not even sure how to check if it's running, I assumed it was automatic.
