Time lapse video of lower quality than regular video

I've cloned a camera and am using one for motion recording and the other for continuous time lapse. The videos that come out of the motion one are impeccable at perfect quality (direct-to-disc) but the daytime videos for the time lapse clone are of noticeably lower quality (time lapse doesn't allow direct-to-disc, so I have to use the encoder, set at 100% quality). The resolution is the same, but the individual frames are more blurry. Is there a reason why this is the case? How can I fix it?

In BI's encoder options, there are 3 options in the "Preset" box: "ultrafast", "superfast", and "veryfast", and these also affect quality. "ultrafast" is worst quality and least CPU usage, "veryfast" is best and highest CPU usage. Try the "veryfast" option if you are not already.
