Does anyone have any idea why this happens. It started happening a while ago and the number of alerts that won't clear continues to grow.

Alerts won't clear?

Have you tried unchecking "Auto-flag confirmed alerts" ?
To clear the flag on all existing alerts...
1. Click on any entry in the cliplist panel.
2. Click the folder icon ('View') and select "Confirmed alerts"
3. Type Ctrl-A to select all the alerts
4. Right-click on any selected alert and select "Un-flag"
