Time Lapse Recording

I've figured out the part with cloning the camera and using the alt/framerate on one clone to create the time-lapse video. My problem is that I'd like to have the time-lapse video record to a separate folder (or even a different hard drive) to prevent it from being overwritten when the primary folder gets full, or files run past their "expiration" date.

Also, for time lapse video, what is the best video format to use that combines efficient storage with the ability to easily combine clips to make a larger/longer video of the time-lapse sequence? Any recommendations on simple (hopefully free) editing apps that will help with combining the clips?
 
simply setup an aux folder in clips and archiving and set the time lapse camera to record to that folder.
